Attributes
pharmgkbId

A unique identifier assigned by the PharmGKB (the PharmGKB Accession Id). This attribute is used to refer to data that is already in the PharmGKB and is only supplied when editing or adding to such data. See the FAQ for details.

localId

A unique identifier for this element assigned by the submitter. The only rule it must follow is that no two XML elements can be assigned the same localId within a single XML document. See the FAQ for details.

name

The name of this polymorphism.

geneXref

A cross-reference to the gene this polymorphism is in. If this element is not specified, it will be determined via the reference sequence cross-references.

geneStructureXref

A cross-reference to the gene structure to use to determine the feature the polymorphism is in.

referenceSequenceXref

A cross-reference to the reference sequence this polymorphism is on. The allelePosition in polymorphism subelements will be based on this reference sequence.

coordinateSystem

The coordinate system used to position the polymorphisms on the reference sequence. If this is not defined, the default coordinate system will be used.

allelePosition

The position on the reference sequence where this polymorphism is found.

referenceAllele

The reference allele. If not specified, it is assumed that the reference allele is the same as the reference sequence.

The reference allele sequence must be composed of A's, G's, C's, T's, and -'s (to denote a deletion). For repeats, the repeated bases should be enclosed within parentheses followed by the number of times the sequence is repeated (e.g. (AT)6). If the polymorphism spans multiple bases and is not an insert, then the bases should be enclosed within square brackets (e.g. [ATC]). See the FAQ for details.

variantAllele

The variant allele.

The variant allele sequence must be composed of A's, G's, C's, T's, and -'s (to denote a deletion).
